The Black Cats are continuing to try and strengthen ahead of next season after winning promotion to the Premier League.
Preston striker David Nugent is a confirmed target, and Roy Keane had hoped to bolster his backline by signing Higginbotham.
However, Stoke chief executive Tony Scholes has rebuffed Sunderland's approach for the former Southampton stopper.
The Potters are looking to put together the best possible squad for a promotion push and will not be tempted into selling.
"I can confirm we received an enquiry from Sunderland a few weeks ago and we made it clear that we were not interested in selling Danny Higginbotham," Scholes told the Stoke Sentinel.
"Because of that, the conversation did not proceed with any kind of offer.
"We are keen to build a team capable of promotion to the Premier League, and Danny is a big part of that."
Meanwhile, Sunderland hope to make progress on bringing Nugent to the Stadium of Light over the coming days after England lost to Holland in the European Under 21 Championship.
