The Saints had already seen one offer for the former Manchester United stopper rejected by the Division One outfit.
However, after confirming the transfer of David Prutton from Nottingham Forest, the South-Coast outfit revived a deal for Derby's current player of the season.
The 24-year-old joined The Rams in the summer of 2000, and Derby club secretary Keith Pearson admitted he was sad to see the player leave.
"This transfer is the result of protracted negotiations which were concluded this afternoon," said Pearson.
"We would have liked a higher price for Danny but in the current climate - and with only 18 months left on his contract - the club feels it has achieved a realistic fee."
Higginbotham has not signed in time to face his former club (Manchester United) in Saturday's league showdown at St Mary's.
