Goals either side of half time from Patrick Agyemang and Claude Davis were enough to give Billy Davies' improving side the spoils.
Millwall started brightly restricting Preston to very few chances in the opening exchanges.
Preston handed a debut to new signing Brian Stock and he went close to scoring on 40 minutes when he saw his volley tipped over the crossbar by Colin Doyle.
The home side made the breakthrough three minutes before the break when Agyemang clipped Stock's pass home.
Preston doubled their lead five minutes after the break when Davis powered home his header from Callum Davidson's corner.
Millwall tried to respond and Marvin Williams forced Carlo Nash into a routine save.
David Nugent was denied a third by Doyle late on, while North End substitute Lewis Neal struck the side-netting in the dying seconds.
