Grimsby had opened the scoring through Bradley Allen on the half-hour mark before Hughes pushed his side back in to the running to give the WBA travelling fans something to cheer about on a night when it became clear that they would lose star winger Kevin Kilbane to Premiership Sunderland.
Both sides are deadlocked on 26 points in the bottom half of the Division One table.
In the second match in the division, in-form striker Paul Tait gave Crewe Alexandra all three points with just four minutes left on the clock in a tense match at home to Wolves.
Wolves had lost just five games going in to the match and were beginning to string together a few good performances but will view the defeat as a major setback.
Dario Gradi`s Crewe side may find the three points vital at the end of the season as the win pushes them well clear of the relegation quagmire - four clear points now separate them from the bottom six.
The only other match to survive the weather was in the Third division between Carlisle and Torquay which ended in a 0-0 draw.
