The Saints fully deserved their passage to the next round, but were made to fight all the way by The Lions.
Matt Oakley was the surprising hero for the Premiership outfit, netting his first goals in over four years.
His first came on 20 minutes with a superb left-footed 20-yard shot past Tony Warner, though the home side were level before the break when Steven Reid netted.
Evergreen Steve Claridge had Antti Niemi at full stretch with an excellent close-range save in the second half, whilst James Beattie was unfortunate after seeing his header crash off the post.
With the contest passing the 90 minute mark, it was the Premiership side who assumed the ascendancy due to superior fitness and tactics.
The Saints booked their place in the next round when Millwall gave the ball away and Oakley calmly fired the ball through the legs of Darren Ward and past Warner.
