Prutton suffered a foot injury during Southampton's 1-1 draw with Queens Park Rangers at the weekend.
It is thought that Prutton has broken a metatarsal bone in his foot.
Prutton is set to undergo scans to find out the full extent of the problem and if Southampton's worst fears are confirmed he will be missing for four weeks.
Saints boss Harry Redknapp is not optimistic over the injury and has already ruled him out of Tuesday's clash with Ipswich.
"Unfortunately David Prutton has a foot injury which does not look good," Redknapp told the club's official website.
"We are going to have him scanned because we are not sure how bad it is but he won't be fit for tomorrow (Tuesday)."
