The Division Three strugglers did well to force a replay, but they were never at the races after Bjarni Gudjonsson broke the deadlock on 22 minutes.
Stoke added to their tally through Chris Iwelumo (pictured) and the victory was sealed when Brynjar Gunnarsson scored just after the interval.
The home side never really set the Britannia Stadium alight, but it was a gritty performance that produced the required result.
The opener was a stunner, Gudjonsson firing home a superb right-foot free-kick from 20 yards.
Gudjonsson then turned provider shortly before the half-hour, whipping in a cross that Iwelumo did well to turn home.
The third goal killed off any thoughts Halifax had of mounting a revival, as Gunnarsson nodded home from close-range.
