Striker Chris Iwelumo opened the scoring for Tony Pulis's men after 13 minutes but his goal was cancelled out by Kevin Townson's effort with a quarter-of-an-hour to go as he beat Ed De Goey in the Stoke goal.
Townson's effort looked to have given Alan Buckley's side hope of an upset until Marc Goodfellow struck on the stroke of full-time.
The midfielder's late winner means Stoke remain in the competition but they know they were made to work for their win by a spirited Rochdale outfit.
The win follows the club's impressive league wins over Derby County and Wimbledon and fans will hope to see their club challenging for the play-off's this term and avoid the final day struggles of last season.
The defeat is yet another for Rochdale, who are yet to record a victory this season.
