Nayron Nosworthy's late goal was enough to give Gillingham their first home win of the season and inflict Millwall's first defeat.
Things started so well for Millwall with in-form midfielder Paul Ifill firing them in front after just 11 minutes.
The home side fought back and drew level through Mamady Sidibe on 28 minutes with their first goal at The Priestfield Stadium this season and former Millwall star Paul Shaw came back to haunt his old club firing Gillingham in front two minutes before the break.
Millwall levelled things up on 61 minutes with Bob Peeters finding the net and he gave them the lead with his second eight minutes later.
Gillingham fought back and drew level through Marlon King after 81 minutes and the game looked set to end all-square until Nosworthy popped up with the winner three minutes from time.
Burnley continued their improved run of form with an impressive win at Stoke.
Veteran defender David May popped up with a rare goal after 18 minutes to give Burnley the lead.
Loan signing from Manchester United Luke Chadwick doubled the lead on 27 minutes with his first goal for the club.
Carl Asaba pulled a goal back for Stoke eight minutes into the second half, but the striker's joy turned to disappointment three minutes later when he was sent off for a second bookable offence.
