A first goal for the club from Jody Morris put The Millers on their way and Martin Butler secured the points midway through the second half.
Prior to Morris' 22nd minute opener, the former Chelsea and Leeds midfielder wasted a great chance when he fired over from close range following a pass from Butler.
But he made no mistake with his next chance when he latched onto Michael Proctor's pass to finish in fine style.
Carl Asaba missed two great opportunities for the hosts, who produced a subdued display, and he was made to pay for that profligacy on 68 minutes.
Chris Sedgwick split the Stoke defence and, after beating one defender, Butler unleashed an unerring shot into the back of the net.
Rotherham could have put even greater gloss on the scoreline when the ebullient Morris struck the woodwork with a thunderous drive.
