City striker Tony Thorpe was dismissed for kicking out at Sean Dyche, but he was joined in injury time, Peter Beadle and Paul Moody after the duo clashed.
The home side then went on to win a penalty, which on loan striker Lee Matthews duly converted for the win.
However, amazingly with all the stoppages there were ten minutes of injury time and Moody's strike-partner, Neil Harris became the fourth red card victim for another clash.
City had taken the win through Louis Carey's deflected shot but Harris (pictured) equalised, also from the penalty spot.
With the win City move upto seventh and into play-off contention, whilst Millwall remain four points clear at the top.
Elsewhere, Colchester beat Brentford 3-1 despite going a goal down after nine minutes.
Lloyd Owusu got the visitors off to a great start with a ninth minute opener but Colchester pegged Brentford back four minutes from the interval through Joey Keith.
Mick Stockwell cracked in the eventual winner six minutes into the second period and Karl Duguid rounded off the scoring 16 minutes from time.
