Alan Neilson gave Luton the lead with a rare goal after 32 minutes and Steven Howard doubled the advantage on 56 minutes.
Robert Jones pulled one back for Stockport on 72 minutes, but Mike Newell's men held on for all three points.
Port Vale came from a goal down to register their second win with a 2-1 success at Grimsby.
Michael Boulding gave the home side the lead on 39 minutes, but two goals in three minutes from Stephen McPhee (65), and Billy Paynter (68) turned the game on its head to give Vale the points.
Bristol City lost top spot after being held to a 1-1 draw at Chesterfield.
Danny Coles fired City in front on ten minutes, but the home side drew level through Alan O'Hare after 31 minutes for a share of the spoils.
Blackpool produced a superb comeback to come from two goals down to beat Wycombe 3-2 at Bloomfield Road.
Wycombe raced into a two-goal lead with goals from Simon Paterson (24) and Darren Currie, but the hosts drew level on the stroke of half time with two goals in a minute from the in-form Scott Taylor.
Blackpool completed the fightback with Kirk Hilton firing them in front just past the hour, but they were forced to hold on after Neil Danns was dismissed late on.
Oldham picked up their first point of the season with an entertaining 2-2 draw with Sheffield Wednesday at Hillsborough
John Sheridan gave Oldham the lead against his old club converting from the penalty spot after just six minutes, but Shefki Kuqi levelled matters on 26 minutes.
Kuqi fired Wednesday in front with his second on 53 minutes, but Mickael Antoine Curier drew Oldham level two minutes later.
Kuqi then soured his day's work when he was sent off late on for a second bookable offence and things were evened up with Daniel Hall seeing red in stoppage time.
Bournemouth and Barnsley shared the spoils after a 2-2 draw at Dean Court.
Steve Fletcher fired Bournemouth in front on 27 minutes before Craig Ireland levelled things after 38 minutes for The Tykes.
Parity was shortlived as Fletcher notched his second a minute later to restore the lead, but Dean Gorre's 57th minute equaliser gave the visitors a point.
Peterborough grabbed their first win of the season with a comfortable 3-0 win over Brentford at Griffin Park.
Andy Clarke handed Peterborough a dream start with the opener after just three minutes and Mark Arber doubled the lead three minutes into the second half.
Andre Boucaud completed the rout for Barry Fry's men in injury time to seal a good day for Posh.
Rushden & Diamonds recorded their first win in Division Two with a hard-fought 2-1 win over Plymouth.
Onandi Lowe fired the home side in front on 54 minutes and Rodney Jack added a second two minutes later.
Tony Capaldi made Diamonds sweat for the victory pulling one back for Plymouth 13 minutes from time, but the hosts held on for the win.
Wrexham picked up their first three points of the campaign with a fine 1-0 success at Notts County with Hector Sam's 66th minute strike enough for the Welshmen.
Tranmere maintained their unbeaten run earning a goalless draw at Hartlepool.
