McNaughton has been with the club for eight seasons, making him the longest-serving player in Ole Gunnar Solskjaer's squad.
The 31-year-old joined the Bluebirds from Aberdeen in May 2006 and has gone on to make nearly 300 appearances, scoring a couple of goals.
He spent a spell on loan with Bolton Wanderers earlier this season but returned to the Cardiff City Stadium at the start of January and has been in-and-out of Solskjaer's first-team squad since.
McNaughton said: "I think I'm part of the furniture now, I've been here a while! It's great really to look forward to another season at the club.
"When I first came we were playing at Ninian Park and everything has changed since then with excellent training facilities and the stadium. Obviously now we're a Premier League football team, looking to stay there."
Solskjaer added: "For a manager it's perfect to have a player like Kevin in the squad. He keeps the standard up and you know he'll always bring the utmost professionalism and attitude to his game and to the team. He fully deserves his extended deal."
