A single goal from Neil Harris decided the game, the in-form striker scoring 18 minutes in to start Dowie's tenure with a loss.
Dowie's men had been dominant in the opening stages, but against the run of play Millwall took the lead.
Quality work from Tim Cahill gave Harris a chance, and the forward provided a fine finish to give The Lions the lead.
Palace could and should have been level when Andy Johnson raced through but was felled in the penalty box by Tony Warner.
Warner was fortunate to find himself only booked for the foul, and the goalkeeper then exacerbated Palace fans' disgust at the leniency by saving Johnson's resultant spot kick.
Kit Symons had been restored to the side after his spell in charge, and only the woodwork denied the defender an equaliser as Palace pushed forward.
It was not to be, however, and Dowie will have to wait for his first point as Palace boss.
