The Irishman scored 16 goals for Ipswich in the Championship last season to attract the attention of several clubs.
Championship rivals Coventry were linked with a move, while Hull have already tested Ipswich manager Jim Magilton's resolve with an opening bid.
The Tigers may decide to return with an improved offer in order to secure a deal, but Ipswich remain determined to keep Lee.
"Hull City made an offer for Alan and we told them we are not prepared to sell him," said chairman David Sheepshanks.
"We want to keep Alan and that is the end of it as we see him as a valuable member of the team."
