Cox was substituted after just nine minutes of Saturday's derby defeat at Preston after picking up the problem.
The virtual ever-present has been sent for a scan on the injury to determine whether he has suffered a tear or merely a strain.
Clarets boss Stan Ternent is unsure about the length of the 31-year-old's absence but has almost certainly scratched him from his side for Wednesday's Worthington Cup clash against Tottenham.
"Coxy is having a scan on his hamstring on Monday," Ternent told the club's official website.
"We don't know whether it's a tear or a strain and we won't know until we get the scan.
"But on the evidence of this morning, he's going to be out for a few days, maybe even a few weeks."
