Cox was shipped out of Turf Moor last month as part of a mass cull of his squad by Clarets manager Stan Ternent.
The 32-year-old had spent over three years in the North West after joining from Bournemouth and had established himself as a mainstay of the club's rearguard.
He has been quick to secure pastures new and has signed a two-year deal to move to The Priestfield Stadium.
Gills manager Andy Hessenthaler was beaming with his close-season capture as he was eager to buttress his back-line.
"I made it clear a little while ago that central defence was a department where we needed extra cover and Ian was among the people I knew could do that job for us," Hessenthaler told the club's official website.
"With Chris Hope and Barry Ashby, we have real competition for places there now and if I can get the replacement I want for Roland Edge at left back, I am confident that we will have the defence we need for the coming season."
