Two goals from Robbie Blake added to Ian Moore's fine opening header for The Clarets, as Darius Henderson's lone reply for The Gills was the only highlight in a poor performance from Andy Hessenthaler's side.
In front of a sparse crowd at Turf Moor, both sides showed plenty of endeavour going forward but the lack of a final ball saw only half chances in the early stages.
In fact, both goalkeepers faced little action in the first half hour, as most of the play was of a scrappy nature and mostly in and around the midfield area.
However, the match came to life with two goals in the space of three minutes from The Clarets, as Moore put the home side in front on 30 minutes with a stunning near-post header after Mo Camara centred a fine ball from the left-hand side.
That brought Stan Ternent's side to life and they doubled their lead three minutes later when Blake curled a fine free kick over the Gillingham wall and past goalkeeper Bertrand Bossu for 2-0.
The visitors looked a shadow of the side that blitzed Premiership side Charlton Athletic in the previous round and offered little attacking threat by the time the referee blew the whistle for half time.
The home side nearly made it three after the break but Bossu did well to deny Moore with a diving save from a point blank strike.
But The Clarets would affirm their superiority when Moore centred the ball across goal for Blake to easily score his second goal of the match and make it 3-0 on 64 minutes.
However, The Gills would get one back seven minutes later when a high cross into Burnley's box from substitute Kevin James was mishandled by Clarets goalkeeper Brian Jensen and the loose ball dropped for Henderson to turn and strike home for 3-1.
Burnley nearly restored their three-goal lead but Moore narrowly missed with a strike right across Bossu's goal, as the match ended with Burnley going through to round five and Gillingham heading back to their duties in Division One.
