Coyne suffered the injury during The Clarets' 1-1 draw with Brighton & Hove Albion on Saturday and was stretchered off early in the first half.
Clarets boss Steve Cotterill immediately feared it was a serious problem and tests have now confirmed the severity of the injury.
The Wales international has not only damaged his cruciate ligament, but also the medial ligament in his knee, and will not play again this term.
With defender Wayne Thomas having suffered a similar injury, Cotterill was left to curse the misfortune which has plagued Turf Moor.
"Obviously, it's what we feared," Cotterill told the club's official website.
"It's a devastating blow for us and it makes it worse as Wayne Thomas has a similar injury as well.
"The injury means he will be out for the rest of the season and, because of the nature of the injury, it will take a good 12 months before the area is fully healed.
"So, the earliest possible time we will be looking to bring both of them back is at the start of next season, providing that the healing goes to plan."
