The two sides had gone in level at half time, with Dele Adebola cancelling out Darren Byfield's opener, but Cox was the hero for Stan Ternent's side with a decisive double-strike just after the interval.
Sky Blues keeper Luke Steele allowed a weak shot from Byfield to squirm underneath his body after just 15 minutes to give the home side the perfect start.
However, Coventry drew level when Gary McSheffrey raced away down the left and sent in a hanging cross which Adebola powered beyond Steve Banks.
Gillingham regained the lead thanks to another error from Steele, who misjudged the flight of Nicky Southall's corner allowing Byfield to tee up Cox for a simple goal.
Moments later Cox put the result beyond doubt when Southall's long free-kick reached him at the far post and he beat Steele with a low volley.
Coventry never looked like getting back into the game and Steele had to produce good saves to prevent Alan Pouton and Nyron Nosworthy from adding further goals.
