Shittu's deal had been due to expire at the end of the season but The R's have resolved any doubts about his future with the extension.
The 23-year-old has been an influential figure for the club since joining from Charlton Athletic on a permanent basis in January last year.
He recently returned to Ian Holloway's plans after over six weeks out with a knee injury and the fresh contract will be an added fillip.
The centre half's new deal definitely ties him to the London outfit until the end of next term, with an additional 12 months if the club secure promotion.
Holloway was delighted to reach a successful conclusion to talks with the Nigerian and hopes several team-mates will follow suit.
"Dan is a player who can only get better and I am really excited about his potential," Holloway told the club's website.
"I've seen him grow in stature both on and off the pitch and I couldn't be happier to have him for two more years.
"Hopefully, he will be the first of many. We have some wonderful players here and a lot of things we want to tie up as soon as possible."
