The Hatters took the lead after just three minutes through Steve Howard (pictured) with a far post header, but Antony Sweeney levelled matters.
The visitors re-took the lead when Michael Leary fired home from the edge of the area, however the home side levelled again - this time through Adam Boyd.
Hugh Robertson put Hartlepool ahead for the first time after 55 minutes with a superb strike, but Leary's second of the game from close range brought the scores level.
With a draw on the cards, Boyd netted his second of the game - this time from the penalty spot - in the dying seconds to clinch a dramatic win.
Elsewhere, QPR's automatic promotion hopes took a knock after being held by Tranmere 0-0.
Eugene Dadi was the primary culprit for Rovers squandering two clear-cut chances to put the home side ahead either side of half time.
Tranmere had the perfect chance to claim the points when they were awarded a penalty and Marcus Bignot was sent off for a second yellow card.
Ian Goodison scored from the resulting spot-kick, however it had to be retaken and he missed the ensuing shot leaving both sides with a point apiece.
