The Foxes deserved the win but needed a second half double from Matt Heath and Dion Dublin to seal the three points.
Neither side dominated the opening period, but Leicester had the better of the chances as Dublin and Nikos Dabizas both went close.
Just four minutes into the second half and Leicester broke the deadlock.
Dabizas, a constant threat all evening, nodded on a Jason Wilcox corner for Heath to fire home from close range.
Trevor Benjamin missed a gilt-edged chance to double his side's lead when he volleyed wide, but he made amends when he crossed for Dublin to convert with just 19 minutes left.
Gillingham's disappointing evening was made worse late on when Nicky Southall picked up a red card for a second bookable offence.
The win takes Leicester into tenth place, while The Gills are now just one point above of the bottom three.
