Gregg Blundell fired Doncaster in front after just five minutes and Chris Brown added a second three minutes later.
Darren Dunning gave York hope with a goal on 49 minutes, but Brown wrapped up the win with his second on 57 minutes.
Although York are not mathematically down their goal difference means they are facing Conference football in the face.

Jefferson Louis gave Oxford the lead four minutes from time, but Chillingworth popped up with his second a minute later to earn Cambridge a point.
Bury and Bristol Rovers played a goalless draw at Gigg Lane.
Boston climbed up to tenth spot with a dramatic late 3-2 win at Leyton Orient.
Lee Beevers fired Boston in front on 67 minutes, but Andrew Scott levelled matters on 87 minutes only for two last-gasp goals from David Noble and Lee Thompson and secured the win for Boston.
