Clarke Carlisle's bizarre handball in his own box had given Crewe a penalty - converted with typical aplomb by Dean Ashton - and the lead.
However, Pugh levelled within five minutes, heading in from a matter of yards to get Leeds back on equal footing.
Dario Gradi must have thought his side had won it when Steve Jones collected an Ashton pass and lashed home.
However, Pugh scored with another header, when he threw himself at a Jermaine Wright cross to grab his, and his side's, second of the game.
Sean Gregan had made his debut for Leeds and was at the heart of everything for Kevin Blackwell's side.
Neil Sullivan did well to tip over a Jones header, whilst Julian Joachim had an effort narrowly over.
Leeds were good value with their point, and Pugh has now scored five times this season.
