The hosts had been handed a dream start by defender Christopher Todd, who opened the scoring inside the first minute.
Southend, though, were quickly on level terms when Leon Cort equalised on six minutes with his second goal of the season.
Just past the half-hour mark and Swansea were back in front when Todd grabbed his second, and third in two games.
The 21-year-old had not scored in his 22 appearances this season until netting against Kidderminster earlier this week and his rich vein of form continued as The Swans headed into the interval with a crucial advantage.
Striker Mamady Sidibe appeared to have sealed the points for the hosts on 75 minutes but an 86th minute effort from Phil Whelan set up a tense finish as Swansea grimly held on for three points to lift them up to 15th position.
