Kightly has made seven appearances for The Shrimpers this season and netted his first goal for the club in the midweek LDV Vans Trophy win over Luton Town.
The teenage midfielder made his debut for the struggling Third Division club on the final day of last season and has been one of the brighter spots this campaign.
The 17-year-old is delighted to have resolved any concerns surrounding his future and is looking to repay the club's faith in his services.
"I'm very happy to have signed," Kightly told the club's website. "Things have been going well for me lately and I'm glad that I have signed a professional contract.
"The club obviously felt that I was worth the commitment and now it's a case of trying to keep my place amongst the side.
"Steve Tilson thought that I should be signed as a pro, I thought the same but didn't say anything because I was happy with the fact that I was getting games.
"To actually have signed the contract is a massive boost for me."
