Emmerson Boyce gave Kinnaer the perfect start after 23 minutes when he opened the scoring for Luton but his goal was cancelled out by a Mark Stallard strike a minute before half time.
The second-from-bottom club then regained the lead against their high-flying rivals when Liam George found himself clean through on goal and he finished easily to make it 2-1.
With Notts Count y then pressing hard for an equaliser, Luton broke away to seal the game when substitute Andrew Fortiadis made it 3-1 with just eight minutes left.
The three points move Luton level with fellow strugglers Swansea City and closer to digging themselves out of the relegation zone.
At Ashton Gate, Danny Wilson's Bristol City continued their good run and moved into the play-off places with a 2-1 win over Wrexham.
The home side broke the deadlock in the 57th minute when Lee Peacock made it 1-0 but the lead lasted for just four minutes before Kevin Russell equalised for the Welshmen.
The Robins sealed the win in the 66th minute when some good work from Brian Tinnian and Aaron Brown set up Keith Millen who finished well to make it 2-1.
The win moves City above reading into the fourth play-off spot in sixth place of the Division Two table.
