The former Robins trainee will miss the start of the Division Two season with the injury after an exploratory operation on Tuesday found the 25-year-old needed more treatment on the knee.
The centre half was treated during the same operation for the problem and the Bristol-born defender faces a lengthy spell on the sidelines with the new season just three-and-a-half weeks away.
Carey's absence is a blow to the Ashton Gate club and manager Danny Wilson, who may turn to veteran Keith Millen and youngsters Danny Coles and Darren Jones to fill in at the back-line when the new season starts.
Robins first team coach Frank Barlow told the Bristol City official website: "Louis is an important player for us and it is desperate luck for him that he has picked up this problem now.
"Unfortunately these things do happen in football and we have to overcome them.
"We all have to remain positive and hope to have him back with us sooner rather than later."
With veteran defender Mark Lever on the West Country club's transfer list, Wilson may speed up his plans to bring a new central defender before they kick-off their campaign at home to Blackpool on August 10.
