Cambridge stunned their Second Division hosts in the Southern Area semi-final after slipping behind to Mark McCammon's 43rd minute opener.
With The Bees dreaming of a spot in the final, Cambridge sent the game into extra-time with Dave Kitson's last minute equaliser before Omer Riza (pictured) nicked the winner eight minutes into the additional period.
Bristol City will meet Cambridge in the Southern Area final after a 3-1 victory over Bournemouth.
The Second Division promotion chasers were forced to come from behind to claim their semi-final success after Carl Fletcher put The Cherries ahead on 15 minutes.
Bournemouth's task of holding onto their lead was made difficult with the dismissal of Marcus Browning for two bookable offences on the stroke of half-time.
But the numbers were evened up before the hour mark when Tony Butler was sent off for collecting a second yellow card.
Mickey Bell then equalised for The Robins before the full back put his side in front on 77 minutes and Scott Murray wrapped up the win in the final minute.
In the Northern Area section, Carlisle United sneaked into the final with a 3-2 success over Bury, which was sealed by Will McDonagh's golden goal effort.
Carlisle went ahead through Richie Foran on 20 minutes but The Shakers moved into the ascendency with second half goals from Terry Dunfield and George Clegg.
But McDonagh equalised with four minutes remaining and, after Bury had Chris Billy sent off two minutes into extra-time, McDonagh notched the winner two minutes from time.
The Cumbrians will now face either Shrewsbury or Crewe in the Northern Area final after their match at Gay Meadow was postponed due to a waterlogged pitch.
