The 20-year-old, who has established himself in City's first-team this season, was out of contract at the end of the season.
Robins boss Danny Wilson was keen to keep the former Tottenham trainee and was delighted that Fortune had pledged his future to the club.
"Clayton is proving a real asset to us and can only improve with experience," Wilson told the club's official website.
"He has good touch for such a big lad, which enables him to play in attack or defence and look comfortable on the ball."
City are also close to agreeing new deals for Liam Rosenior and Leroy Lita after holding lengthy talks for the pair.
