The Latics agreed a fee for the duo in the region of £450,000 on Friday, but they will now pay £200,000 for Armstrong with further amounts based on appearances.
The 19-year-old defender broke into The Shakers' first team last season and has caught they eyes of a number of Premiership sides, especially Sunderland, but he will not be joined by his Bury team mate Newby.
The former Liverpool youngster has decided to stay at Gigg Lane, leaving Latics boss Andy Ritchie (pictured) shocked by his decision.
"I can't believe it. The lad has a tremendous amount of talent," he said.
"I am surprised that he hasn't taken up our offer particularly as this would give him the opportunity to progress and possibly play at a higher level. I think he has missed out."
Meanwhile, Ritchie is handing a trial to Marseille midfielder Benjamin Gavanon, the latest of a number of French trialists to arrive at the club.
Gavanon is keen to break into the English game and will be put through his paces over the next few days.
