The striker rose through the ranks at Boundary Park to claim a regular spot in the team in the last 12 months.
Vernon's deal was up for renewal in the summer and he had attracted attention from North West rivals Blackpool, with The Seasiders reportedly plotting a part-exchange deal.
The 21-year-old striker, though, has opted to resist offers from rival clubs in order to stay with The Latics.
Vernon has signed a three-year deal and is hopeful the club will show improved form next season.
"It was a real struggle last year," Vernon told stellargroup.co.uk. "We had a great run in the FA Cup and everyone was flying, but once we got knocked out the wheels fell off completely.
"We should never have got into the position where we could still get relegated on the last day of the season and we have got a lot of work to do next season to make sure we are challenging at the other end of the table.
"Although I was out of contract, the club made me a good offer and showed that they do value me as a player, which I appreciated."
Meanwhile, Mark Hughes has also signed a new deal at Boundary Park.
The former Tottenham starlet has inked a two-year contract at Oldham.
