Allen has signed a two-year deal at Nene Park after being released by Rovers at the end of last season.
He becomes the club's sixth new permanent signing of the summer and Rushden boss Ernie Tippet was delighted to land him.
"Graham has plenty of experience having played in Division One for most of his career and higher, he is a player I have always admired and I am absolutely delighted he has agreed terms with us, he will be a great asset to this club and be a pivotal piece of the jigsaw of the long-term plan we have," Tippet told the club's official website.
Allen joins up with former Rovers team-mates Alex Hay and Sean Connelly at Nene Park.
Rushden have also signed Millwall striker Kevin Braniff on loan from Millwall.
The Northern Ireland Under-21 international will spend the first three months of next season on loan at Nene Park.
Meanwhile, Rushden defender Barry Hunter is set to sign a new one-year contract with the club.
The 35-year-old will also be involved in a coaching side at the club as he aims to get into management at the end of his career.
