The Dons had shocked Gillingham with an early goal from David Connolly just four minutes in.
However, Gillingham got themselves ahead through Paul Shaw and Rod Wallace.
Youngster Nigel Reo-Coker celebrated his new contract at the club with the leveller, but The Gills again took the lead courtesy of Shaw.
But with three minutes of normal time left, Wimbledon were awarded a penalty and Neil Shipperley made no mistake from the spot-kick.
Crystal Palace and Ipswich played out a 1-1 draw at Selhurst Park - with Marcus Bent's 67th minute goal cancelling out an opener from Andrew Johnson after 20 minutes.
