Agyemang travelled to Kent on Monday to talk over a move to The Gills as the struggling Dons look to bring some much-needed funds into the club.
Administrators for Division One's bottom side are in firm control of all matters it seems, as Murdoch was told he could not include Agyemang in the starting line-up on Saturday.
Murdoch was only told on the morning of Saturday's defeat at Crewe that his top-scorer could not play in case he got injured and scuppered his move to Priestfield.
"I was told I couldn't play Patrick on Saturday as the administrator didn't want him to get injured in case it jeopardised the move," Murdoch told Sky Sports News.
"Patrick's gone down for talks today (Monday - at Gillingham) and it will be down to him. I don't want him to go of course but I understand the financial situation and he has to make a decision of what's best for his career."
Murdoch says that he has learned to cope with this sort of thing happening as he watched the club continue to struggle - and has not ruled out a number of departures during the transfer window.
"I can believe anything now," he added. "What's happened to the club over the last 18 months says nothing should shock you.
"It doesn't make life easy, come Saturday morning you're told you can't play somebody when the normal situation would be when the chairman comes in, and if they tell you to do something that's what you do.
"We can do nothing else apart from what we are told by the administrators so for the good of the club we have to do things.
"It could be the case that others go but I think it's down to the players, they have to look at what's best for their careers."
