Agyemang fired his third goal in as many games to complete a Gills comeback with just ten minutes left on the clock.
It was Gillingham who started the brightest, with Ian Cox venturing forward to head an effort straight at Dons keeper David Martin.
Wimbledon had chances of their own through Ben Harding and Malvin Kamara - only to find returning keeper Steve Banks in inspired form.
However, it was the visitors looking the most threatening, with Matthew Jarvis and Andy Hessenthaler both forcing excellent stops from Martin.
After the break and it was already relegated Wimbledon who were playing with renewed vigour.
On 52 minutes Gary Smith rewarded the Dons for their supremacy, when he rifled home after Banks parried a Harding effort into his path.
Staring Second Division football full in the face, player-boss Hessenthaler led by example and grabbed a deserved equaliser on the hour.
Controlling a bouncing ball on the edge of The Dons' box, he lashed home with vigour and precision.
Then, with ten minutes remaining, a defensive lapse played in Agyemang - who was allowed to head past an isolated Martin.
