The 19-year-old, who had recently recovered from a previous knee problem, underwent surgery to correct the cartilage tear this week and will need three months rehabilitation, thus ruling him out for the rest of the current campaign.
Terriers boss Mick Wadsworth was devastated to learn of Clarke's latest injury problem, telling the club's official website that he had not brought the defender back too soon.
"It's a massive shock to him and it's a disaster for us really," said Wadsworth.
"He's had an horrendous season. He's played two marvellous games and, after both of those, has gone down with a knee injury.
"When he had the original injury, there was a suggestion by the medical people that he might have a slight tear, but it was felt that it would heal.
"We haven't brought him back too soon, that's for sure."
