The game seemed to be heading for a goalless draw until two late strikes gave the visitors all three points in front of a bumper crowd at Bootham Crescent.
Danny Schofield finally broke the deadlock on 88 minutes with a right-foot shot from close range.
Terriers substitute David Mirfin then made the game safe almost straight away as he fired in from the edge of the area.
The result leaves Peter Jackson's team right in the hunt for promotion while The Minstermen are now seven points adrift of the play-off places.
