Last Saturday, Accies knocked Athletic out of the Cup with a 2-0 fifth-round win at East End Park.
But it was Jim Jefferies men who took the honours at New Dougles Park thanks to goals from Andy Kirk and Chris Kane.
Grant Gillespie scored for Hamilton to give them hope of getting something from the game but the away side held on to leave them a point behind second-placed Partick.
Hamilton remain in relegation trouble, just three points above the relegation zone.
Dunfermline had the best of the first half and took the lead when Ryan Wallace swung over a free-kick that Kirk met to head past home keeper Kevin Cuthbert in the 37th minute.
Wallace was the supplier again as the away side extended their lead just after the hour mark with a corner that Kane met to fire home.
Hamilton narrowed the deficit soon after when Louis Longridge's cross evaded Paul Gallacher in the Dunfermline net and was dispatched by Gillespie.
However, the home side were unable to force an equaliser as Dunfermline held on for a particularly sweet win.
