The Rangers man played the entire 90 minutes of the gritty 2-1 win over Iceland on Saturday.
However, the pelvic injury he has been nursing all season flared up on Sunday and, following tests by SFA doctors, has been forced out of the Euro 2004 qualifying trip to Lithuania.
Another player who will not make the trip is Ferguson`s Gers team-mate Steven Thompson, who has failed to shake off an ankle knock.
An SFA spokesman said: "Barry was barely able to train last week leading up to the Iceland game, but he made a fantastic effort to play.
"However, after assessment by SFA doctors, he will not travel with the squad to Lithuania and has returned to Rangers.
"Steven had been carrying an injury before the game against Iceland but was suspended anyway.
"But the knock has not responded in time to be fit to travel to Vilnius and he has also returned to his club."
Scotland coach Berti Vogts has decided not to draft in any replacements.
