The defender spent the second half of last season on loan at Aberdeen and has agreed to join the Scottish Premiership club permanently after being released by Brentford.
The former Manchester City youngster played in the club's Scottish League Cup final win over Inverness at Celtic Park in March and is happy to be staying with Aberdeen.
"The main reason I signed was because of how much I enjoyed it last season," Logan told the club's official website. "It was a bitter end to the season but apart from that it was a very enjoyable experience.
"The manager was a factor. The gaffer is a top bloke and I have a lot of time for him. He gave me a chance up here and I owed him something for that.
"After two-and-a-half years at Brentford I was not really involved so it was great that I got an opportunity to play week in week out."
Manager McInnes added: "He will no longer be a loan player and will be an Aberdeen player and I think that's really important.
"I thought he showed enough in his loan spell with us last season in terms of his qualities and we're just looking for that consistency of performance going forward.
"We're delighted he sees Aberdeen as the place to play his football and we're looking forward to working with him again."
