The Ligue 1 outfit took the lead in the 20th minute through Brandao but Cannes, who play in the Championnat de France Amateur Group C, equalised with 20 minutes to go courtesy of Mickael Darnet.
Pierre-Yves Polomat was then sent off for Christophe Galtier's men 10 minutes from the end but there were no further goals in the 90 minutes and extra time could not separate the sides.
The 1932 winners then prevailed 4-3 in the penalty shoot-out to claim a remarkable victory and move into the last 32.
