The Lyon striker picked up an Achilles injury during Saturday's 0-0 draw at home to Switzerland.
He was replaced in the final ten minutes of the stalemate and has been ruled out of Wednesday's tussle in Tel Aviv.
Govou will undergo an ultrasound examination on the problem on Tuesday but acknowledged his frustration at being absent for the game with Israel.
"I left for Les Bleus training period perfectly fit," said Govou.
"I had a good hope to play more against Israel.
"Early in the training period we had a harsh session on a difficult pitch and that was, perhaps, the origin of the inflammation.
"Anyway, I felt a little pain when I came to the bench against Switzerland.
"Then it was really painful. Now I feel better."
Govou's place in the squad to oppose Israel has been taken by Marseille forward Steve Marlet.
