Pauleta is enjoying a fine campaign in the capital - he is currently Ligue 1's top goalscorer with 14 - and when his goal arrived it was a typically opportunistic lob.
The prolific hit-man went close to doubling PSG's lead in the dying stages but his solitary strike proved enough in the end to send Auxerre out of the competition they won in 2003.
Auxerre's best opportunity to get back into the contest came in the 63rd minute when Luigi Pieroni hit the post.
French champions Lyon needed to come from behind to see off Ajaccio 2-1, in a game that finished as a goalless stalemate after 90 minutes.
Kamel Chafni gave Ajaccio a surprise lead in extra-time but goals from Cris and Sidney Govou ensured Lyon's progression.
Colmar provided the upset of the night as Badar's goal saw Monaco fall to a 1-0 defeat after extra-time.
In the night's other ties, Marseille beat Metz 2-0 on home soil, while Lille were successful 1-0 on their travels to Lorient.
