The centre-back, nicknamed The Policeman, had been linked with a move to Juventus but has decided his future is at Lyon.
He has agreed to stay at Stade Gerland until 2011 and becomes the fourth player to sign a new deal this summer after Anthony Reveillere, Gregory Coupet and Jununho Pernambucano.
Meanwhile, a fresh row appears to be brewing between Sylvain Wiltord and Lyon after the player's agent hit out at club officials for their treatment of him.
Lyon chairman Jean-Michel Aulas voiced his disappointment with Wiltord this week for not keeping the club informed of his plans.
Wiltord, who has had a tense relationship with club bosses for some time, has been linked with a move to Rennes.
But speculation suggests the club could sack the player and agent Fabrice Henon- Hilaire thinks that would be bad for his image.
"Sylvain is on sick leave until 14th July," he clarified in L'Equipe.
"He could resume on 15th July, and will be at his club's disposal."
