A deflected volley from midfielder Florent Balmont ten minutes from the end of extra time was enough to knock out the in-form Girondins.
On-loan Manchester United striker David Bellion opened the scoring for Nice with a first half penalty after Mamadou Bagayoko was brought down by Brazilian defender Henrique.
Former Liverpool midfielder Vladimir Smicer then levelled for Bordeaux eight minutes into the second half, beating two defenders before slotting the ball home.
The match seemed to be heading for penalties before Balmont popped up to send Nice through.
In the night's other quarter final, Ligue 1 outfit Le Mans beat Ligue 2 strugglers Guingamp 3-2 on penalties.
After a goalless 90 minutes, the match sprung into life in extra time when Le Mans striker Cedric Faure put his side ahead, only for Guingamp's Arnaud Gonzalez to level to scores with three minutes remaining.
The quarter final action continues with Monaco entertaining Toulouse and Nancy taking on Ajaccio.
