The French side claimed command of the five-team group by withstanding a second half fightback from AEK to nab the points.
Milivoje Vitakic's 26th minute goal put the visitors ahead and the lead was doubled on 63 minutes through Mathieu Debuchy.
AEK set up a fraught finish when Kofi Amponsah scored on 72 minutes but they could not muster an equaliser and they remain bottom with no points from two games.
In contrast, Lille now possess six points from their three matches and will be confident of finishing in the top three.
Julio Baptista notched a late equaliser for Sevilla to earn a 1-1 draw at Zenit St Petersburg.
The Russian outfit had threatened to gain their second win in the Uefa Cup group phase before being pegged back by their Spanish opponents.
Zenit took the lead on 35 minutes through Andrei Arshavin and were holding firm on home soil.
But Sevilla salvaged a point from their trek east in the 72nd minute when the coveted Baptista finished clinically.
The result leaves both teams on four points in the group, although Sevilla are the better placed to progress, having only played two matches.
