Caen are struggling at the wrong end of Ligue 1, while Auxerre are challenging for the title, and the form book pointed to a comfortable quarter final victory for Guy Roux's side.
However, no one told Caen and they kept Auxerre at bay for the entire 90 minutes.
Auxerre thought they had pinched the win in extra time when Luigi Pieroni headed them in front on 106 minutes.
The lead was short lived, though, as Cyrille Watier replied from the spot to force the game to penalties.
Both teams scored with their first five attempts, but it was Auxerre's nerve which cracked first as Jean-Pascal Mignot failed to beat Vincent Plante (pictured).
Mignot's failure presented Anthony Deroin with the chance to put Caen into the last four and he did not disappoint, as he got the better of Fabien Cool to seal a famous win for the visitors.Monaco overcame a stern examination before seeing off Montpellier.
Montpellier stood firm for an hour before being opened up by Emmanuel Adebayor.
Monaco grabbed a cushion 12 minutes from time when Olivier Vegnaut hit the target, but they were forced to withstand a late barrage when Jerome Lafourcade handed Montpellier a lifeline, but it was too little, too late.
Strasbourg were made to work far harder than seemed likely to see off Clermont.
The home side were three up at the break thanks to goals from Mickael Pagis, Alexander Farnerud and Pascal Johansen.
The minnows from Clermont rallied after the break and a brace from Stephane Samson ensured a grandstand finish, but Strasbourg held on for victory.
