The young French international signed a one-year deal extension to his deal over the weekend to keep him at the Stade Abbe-Deschamps until 2006, but Auxerre are unhappy with the terms of the deal.
Auxerre are believed to be unhappy with some clauses that were inserted into the deal, which could see the player leave the club next season if certain conditions are met.
The contract was believed to have been signed without the supervision of Auxerre officials allowing these stipulations to slip through the net.
Mexes is regarded as one of the best young defenders in Europe and has attracted the interest of a host of clubs including Barcelona and Manchester United.
Auxerre are keen to keep hold of their most-prized asset for as long as they can and are looking into how to have his contract changed.
They have appealed to the French Football Association to see if they can have the details of the contract changed, but it has already been ratified.
Mexes has indicated that he is no rush to leave the club, but Auxerre coach Guy Rox is keen to have his contract changed to ward off potential suitors.
